When i start up my MK3 jetta after it has sat for a couple of hours it makes a loud rattling noise like metal on metal, but after it warms up for a couple of minutes, it stops. It does have a header and a cat back exhaust system. Does anyone know what it could be?

Most likely it's your heat shields rattling on the car. It's a fairly common issue with the Mk3s. If you make it out to a GTG where we wrench on cars we can probably assist you in removing the heat shields... :D :tu:
Here is a few of us "massaging" the heat shield out of my engine bay:

Slight gasket leak between head/header/dp? As it heats up thermal expansion closes the gap and gets quiet?
